Understanding Histamine Intolerance: Symptoms, Causes, Hormones, Gut & Nervous System Connection

Many people eventually come across the term “histamine intolerance” – often associated with a long list of symptoms and a lot of uncertainty in everyday life.

But histamine is not fundamentally “good” or “bad.”

Histamine is a substance your body naturally produces and which plays an important role in many essential processes – including the immune system, digestion, and the nervous system.

Problems usually arise when the balance between histamine intake, histamine production, and histamine breakdown becomes disrupted.


What is histamine?

Histamine is a natural substance that your body produces itself. At the same time, it is also found in many foods.

It acts as an important messenger in the body and is involved in:

  • Immune responses

  • Digestive processes

  • Brain and nervous system signaling

  • Wakefulness and system activation

Histamine is generally more “stimulating” – it activates the body and can shift it into a more alert, alarm-like state.

When histamine activity becomes too strong, the body can feel like it is constantly in “on-mode.”


Histamine intolerance is not a classic allergy

Important: histamine intolerance is not an allergy.

It is more accurately described as an imbalance in histamine breakdown.

Often, the issue is not that histamine itself is “bad,” but that the body is unable to break it down efficiently.

A key enzyme involved here is DAO (diamine oxidase).

When DAO activity is low, histamine is not broken down properly.


Typical symptoms of histamine excess

An increased histamine response can show up in many different ways – often similar to allergy-like symptoms:

  • Skin flushing

  • Headaches or migraines

  • Skin reactions / hives

  • Nausea

  • Digestive issues

  • Inner restlessness

  • Heart palpitations

  • Sleep disturbances


Why does histamine imbalance occur?

Histamine levels are not only influenced by food, but often by multiple factors at the same time.

Common triggers include:

  • Aged or fermented foods

  • Alcohol

  • Stress

  • Lack of sleep

  • Hormonal fluctuations

  • Gut inflammation

  • Dysbiosis (imbalanced gut microbiome)

  • Infections or antibiotic use

Environmental factors and emotional stress can also further impact the system.


Gut health & histamine – a close connection

A healthy gut plays a crucial role in histamine regulation.

When the intestinal lining is irritated or the microbiome is imbalanced, the body often struggles to regulate histamine properly.

This means:

👉 Gut stress = often higher histamine load in the system

That’s why histamine issues are frequently seen together with conditions like IBS, SIBO, IMO, or leaky gut.


Histamine, nervous system & stress

Histamine does not only act in the body – it also affects the nervous system.

It increases alertness and activation, which is generally useful.

However, problems arise when the body remains in this activated state for too long.

This can lead to symptoms such as inner restlessness, overwhelm, or sleep difficulties.

Stress plays a key role here, as it can further increase histamine release.


Hormones, PMS & histamine

One particularly interesting connection is between histamine and hormones.

During the menstrual cycle, the balance between progesterone and histamine shifts.

In the second half of the cycle (luteal phase), progesterone normally has a calming effect on the nervous system.

When progesterone drops before menstruation, this calming effect weakens – while histamine may feel more dominant.

This can make symptoms more intense during this phase.

Typical symptoms may include:

  • Irritability

  • Anxiety

  • Sleep disturbances

  • Emotional overwhelm

Important: hormones are not necessarily “wrong” – the nervous system simply becomes more sensitive to changes.


PMDD, progesterone & histamine

In PMDD (premenstrual dysphoric disorder), the nervous system often shows a strong reaction to hormonal fluctuations.

Progesterone does not always act purely calming – in a sensitive nervous system, it can sometimes trigger the opposite response.

Histamine is not the cause of PMDD, but it can significantly amplify symptoms when the nervous system is already overloaded.


Histamine & HPU

Histamine also plays a role in the context of HPU (kryptopyrroluria).

In HPU, certain nutrients required for histamine breakdown are often insufficient, especially:

  • Vitamin B6

  • Zinc

  • Manganese

These nutrients are essential for enzymes involved in histamine metabolism.

If levels are low, histamine can build up more easily – even with normal intake.


Common histamine triggers in HPU

The system can be further stressed by:

  • High-histamine foods

  • Emotional stress

  • Gut dysbiosis

  • Environmental toxins

  • Medications (e.g. antibiotics)

Often there is not one single cause, but a combination of several factors.


How to support your system

A holistic approach does not only focus on avoiding histamine, but on stabilizing the entire system.

Support may include:

  • Adequate intake of B6, zinc & manganese (if individually appropriate)

  • Gut-friendly, low-histamine nutrition / gut rebuilding

  • Stable blood sugar regulation

  • Stress reduction & nervous system support

  • Sufficient sleep & recovery

  • Gentle support for liver & metabolism

👉 The goal is always: balance, not control.


Conclusion

Histamine is not the enemy.

It is an essential messenger in the body – but one that is highly sensitive to stress, hormones, gut health, and nutrient status.

When the balance is disrupted, the body often communicates this very clearly.

And this is exactly where it becomes important to look deeper:

Not only at symptoms – but at the system behind them.
